even after all this time i still dont get the true ending(with all 108 stars recruited)in S4.did they think he was dead so they put him a funeral boat or did he just somehow end up their and was that the base ship with Lino aboard?i need it explained to me and what also happened at the end of the novel version.

The omost proper answer to this is a Suikoden Tactics spoiler. For now, I can tell you that he makes a return in that game, if you completed the data transfer with all 108 Stars of Destiny.
Otherwise, yes, that boat at the end is a funeral boat. There is a big enough space for interpretation as to why they sent him out to the sea so soon after the fall of El-Eal. But we know that he will survive if you forgive Snowe.
